I hate to even ask this question, because I can not afford a new spa cover right now. Water has begun to pool on top of my lid on one of the sides. Is this a sign that I must replace the cover again?

I hate to break it to you this way. I am so sorry. You most likely do not need to replace your cover just yet! Hooray!
Based on your picture, it is likely you can solve this quite easily. As long as your foam cores are not broken, and they do not appear to be from the picture, you can simply flip the core and the problem will end. The process, which we will describe below, is quite simple and you will be able to check your foam for breakage during the flip. Should you ever need to replace just your foam cores, this is also the same process.
Here are the steps to remove and flip the foam core(s).
- First, fold the side to be flipped back onto the other side.
- Across the fold area, there will be a zipper running from one end of the fold to the other. Unzip this as far as possible.
- Working slowly and gently, remove the foam core like removing a pillow from a pillowcase.
- Use care not to stress either the exterior vinyl skin, or snag and tear the vapor barrier the foam is sealed inside of.
- Once the insert has been removed, flip it over so the top with the dip will be facing the water and where there was once a pool on top of the cover, there will now be the same slight rise. Water pooling will end!
The water pooling probably does not indicate any damage or defect with the cover. Sometimes the foam cores come out of the form with a slight curve to them. Typically this curve is so small as to be unseen during production.
If you find the foam is cracked or broken, some manufacturers will be able to supply just a single foam insert but be forewarned. The freight cost for a single insert is typically just as much as for a whole new cover, so it might make sense to replace everything.
